First of all, you’re using the wrong filter. Use the Chroma Keyer. You probably don’t have the proper steps to do the job right either. If you must use that blue screen footage, please read my article. It’ll save you lots of pain and suffering.

If you absolutely need a .mov, then QT Pro is it. Otherwise you can import them as a bin, then drop the bin onto the timeline. Or you can make a new sequence and nest them to treat them as a clip. No way to stitch them as a QuickTime w/o exporting-importing them as QT.

If all else fails, do an audio mixdown. You can also output a QT Ref movie, reimport it and play off of that.
I know that you and many others don’t want to hear this but….
IMHO, FireWire drives, especially daisy chained ones are a lot less reliable with FCP 4-4.5 than they were in the past. Avoid them if possible. If you must use them, don’t fill them up too much and keep them maintained as you work with them, not just when they show signs of problems. If you are using a PowerBook, by all means, get a separate card bus adapter to separate the drives and the deck.
If you want more stability, go with internal SATA drives. Faster drives make all the difference with modern versions of FCP.

Sounds like you need some darn handle. Jason has the right idea: Trim off 15 frames off of both clips, close the gap and reapply the tranny.

Oh they work alright and there are some cool ones there too. Are you having trouble? Sometimes they can make FCP take longer to load, that’s my only issue.
