Since it likely is a fields issue, try Fields Kit from revisioneffects.com. It has smart deinterlacers and built in masking. Truly the best deinterlacer out there.

Sometimes I do it this way:
Set up and edit in an SD project set to ProRes. Edit in your EX1 footage and let FCP scale it. Put in your text and graphics as usual. When all done, change the video processing settings to “high precision YUV” and set motion filtering quality to “best” and under render control set quality to “best.” You will now have to re-render, but all this saves a step and the results are outstanding.
Other times I work in HD and let the Kona card downconvert, but the results look the same.

In FCP it is harder to do than say in Motion or After Effects, but it can be done. Without keyframing this manually you’d need some kind of tracker, I believe CHV makes a pretty good one.
Joes filters have a plug to blur or pixilate these things, but then you need to animate (track) it to the shot.
Or you can just duplicate the shot over itself, and use a garbage matt to isolate the plate, add blur or whatever but you’d still have to keyframe the size and position of the matte through the shot.

I find it hard to believe that ProRes looked bad, and that 10 bit looked better. ProRes IS 10 bit. I always capture to ProRes from my HDV tapes from the getgo, and it looks great. Are you judging this on a reliable monitor?
And, I don’t believe you must create that custom export setting, you should be able to just change the compressor to 10 bit (or whatever) in your sequence, render and export. At least that’s how I do it.

Photo jpeg is very common, anyone can work with it. As Jerry says most stock footage comes in this format.

In addition to changing your compressor settings as suggested, you might try a tiff file. Set an alpha channel in it though, or just import a Photoshop file with layers, and copy and past the logo into your sequence.
