Best to render uncompressed from AE. For compression use Adobe Media Encoder.

Are the keyframes of your animation set to linear or bezier?
If you have bezier this may cause the jitter- turn all keyframes to linear.Tudor “Ted” Jelescu

It depends a lot on how your footage looks.
My first advice would be to try and create a separate key just for the hair and then comp that on top of the other. Use other plug-ins to see which can do a better job for the hair.
Since you have CS5 you may want to try the roto brush to get a better hair mask.Tudor “Ted” Jelescu

A few specific details will help us understand how you did this and thus maybe enable us to give some solutions. When you’re in a project, you know all details and you just want to solve the things that do not work, but remember we are not mind readers, remote viewers or AE diviners… so we have no idea how you set up your project unless you tell us.
So- did you track the star corners and link the flare to that data or did you animate by hand?
Is the footage progressive or interlaced?

You can key out a color and then just invert the alpha thus created.
As far as multiplying the balls, once you have them with an alpha, all you need is basic compositing.Tudor “Ted” Jelescu

All you need to do is to lengthen the audio preview
Preferences/Previews/Audio Preview/Duration
However, it is best you do the final edit and mixing in a editing software like Premiere or FCP.Tudor “Ted” Jelescu

All that Dave said, plus if you’re working interlaced, make sure the order of the fields is what it should be ( upper first if I remember right for NTSC D1). If all this does not help, post a short clip so that we can see what’s happening with our own eyes.
