Instead use a light for the 3d position of your lens flare and link the flare to it using expressions. Here’s a link to a tutorial that gives you the explanation on how to do that (and more) and a nice script to download that will save you the work (scroll at the bottom):

I have changed the AE lens flare with a Knoll lens flare and it works just the same. I presume it will for Optical Flares also.Tudor “Ted” Jelescu

The first thing I would say is to re-shoot with a green screen instead of the projected image… but, that may not be possible, so:
If you’re using CS5 the new roto brush may be used to mask the projector.
If not- I would try to match first the screen- Mocha should do for this. Then roto out the classic way the projector and comp.Tudor “Ted” Jelescu

4Gb of RAM is not a lot for AE. If you can borrow some RAM you may be able to render the whole thing. I do not know how your comp is set, but if possible you may want to pre-render some groups of layers and then render out a final comp.
Also I did something when I encountered a similar problem – and I do not have a scientific explanation for this one- if your vector art is big (as far artboard dimensions) shrink it down and import that in AE- since is vector it will not reduce resolution (make sure to check continuous rasterize). It may be that AE looks at the size of the layers regardless of the fact they are vectors or not.Tudor “Ted” Jelescu

For the bubble- here’s a link to a tutorial that explains how to create animated glass orbs. You can alter the technique to produce a bubble effect:

Basically “track matte” is a option you can enable on a layer, by which you choose to use the alpha/mask from the layer above.
Regarding the method I proposed: duplicate your layer as many times as you have colors that you want to isolate. Key out on each layer the color you want and invert the key- this will give you a selection of just that specific color. You can then manipulate each color as you desire- saturate color, use different blend modes… sky is the limit.Tudor “Ted” Jelescu
