technically, c4d can import .stl and .wrl.
however, there are tricks (which I don’t recall right now) during export from any cad app in order for a successful c4d import. You’ll need to use trial and error, and maybe even make changes to the model in solidworks.
it is usually not very fun to move from cad to c4d

there is a checkbox in the extrude nurbs called “hierarchical”

select the range of keyframes you want to scale – there will now be a pink line at the top of the timeline with red nubs at each end above the range of keyframes – just click and drag either red nub

as far as books go – a really great place to start is with “Creating Motion Graphics with After Effects, Vol. 1 and Vol. 2” (get them both) by Trish Meyer, Chris Meyer
As far as other programs – you should think about getting a 3D app. 3D has become a really big part of motion graphics. I use Cinema4D – try the demo at maxon.net.

Isn’t it amazing how quickly you can end up with HUGE files with AE?
Unfortunately, the answer to your question is very complex (the above mentioned podcast will outline why it is complex) – some of the words you need to start to search for and learn about are “compression” and “codec” – but be prepared, it is a tricky world, with endless variables to take in to account (there is no easy answer).

the reason I said “yes” and “many ways” is that your questions are so broad that one could go on and on about how to accomplish what you are asking – there is no one answer. Grab the manual, learn the basics.
Learning 3D (like any app) is a linear process, where you learn the basics and slowly build your knowledge of how the tools work – so you don’t ask questions that could be accomplished 20 different ways using 20 different tools.
So, in this case, “yes” and “many ways” is as specific as I can get without asking you many more questions and maybe seeing the scene file to understand which approach is the best.

My first advice is to make sure you check the manual for info on how the multi-pass render works – it seems as though you think it does something different than it does – it does not render each object to it’s own layer (though you can make an alpha for each object via the object buffer function if you need objects separated out).
As far as getting more than just a normal movie out of multi-pass, you need to tell C4D which passes you want – for example “shadows” or “specular” (which is done in the multi-pass render settings). Just enabling multi-pass doesn’t automatically do anything.
