Hide the MXf files from the original transcode. Make sure all the original clips are online via AMA. Clips should relink. Render timeline with a higher resolution for finishing.

Grouping will also include audio if you want to do everything in one pass – multiple picture/audio and separate audio. You can always AutoSync first as v5 gives you more flexibility with track management then group the results.

Look at the timeline to see what resolution mode you are working in – yellow/yellow (best performance), green/yellow (more performance), or green/green (best). You are trading off picture quality for performance with this setting. Depending on number of tracks, VFX, codec being used, you will need to plat with these. It may be that for some reason you are in yellow/yellow mode.

If the cameras has common timecode and were jam synced, then grouping can be done via common timecode on the START column. If there is no common timecode, then you will need to find a common sync point, add a MARK IN on both clips then group based on MARKS.

DNxHD145 will serve you just fine for those deliverables as well as a potential broadcast down the road.

Were they shot on the EX3 where you can jam sync them or is there common timecode between the two sources?

Process is pretty straightforward. Once edit is complete, render your timeline and export a QT reference for use with Compressor or encoding application of your choice. Just remember that digital video for broadcast assumes 16-235 RGB for black and white levels and compressor expects 0-255. If you export out as REC709, Compressor will lift the blacks since it assumes (makes an ass of u and me) that it is 0-255.

If you export out as RGB, Media Composer will create full range 0-255 as part of the QT ref process so that if makes up for the inability to address that in Compressor.

If using Long GOP, you can transcode sequence to DNxHD first, then do a QuickTime reference. It may be faster. I do like authoring in Encore myself, but I encode using Rhozet Carbon Coder.

Qt reference works great. Links to the original media used in the project and does not take up any additional drive space in doing so. The QT reference can be used in most if not all DVD encoders be it for SD or HD or directly in the authoring program.
You won’t get better quality if you go to another format, even uncompressed – just additional time and storage.

The 3D Warp effect will work fine. Set it up to scale your leading eye appropriately and then save it as as a preset to the bin for future use.
