I would look into using a displacement channel. In the example below I used a dot pattern to create the dents.

Increase the “Maximum Angle” in the extrude tool options above 90.

The shape layers would normally be created as equaling the length of the composition, but if not simply drag the end of the layer to the end of the composition.

It sounds like it might be a memory leak. Do a search for that. I’m on a Mac so I’m not that familiar with it.
