If your footage is 29.97 (NTSC) and you want to make a PAL movie I would look no further than compressor.

In my experience compressor is rather slow but the results are good.

Another option is to check your CURRENT sequence settings, cmd-zero.

Capture settings are one thing, sequence settings are something different.

They both need to be set at anamorph.

I`ve had the same issue myself.

When I further exported anamorph from QT Pro through Compressor to another format it showed up just fine!
