Its the same thing that you did. In the precomp there is no light so the luma matte psd is not affected.

When you create a layer 3D, it accepts shadows and lights.
Because of this reason your matte layer color is changing according to the light intensity.
Select your Matte layer, Press AA(twice), twirl down Material Options and Turn Off Accept light and shadows.

Create a new Comp for your intro as John has suggested.
Make anorher new Comp(say Final) and drag both the comps in that new comp. Now you will have just two layers two adjust them in order.

Try to adjust brightness of matt at center using Levels and Curves.

There are many ways to create and animate graphics.
Illustrator and Photoshop are used to create graphics. After effects then can import the graphics created in either software fir animation.
Basic knowledge of Premiere Pro will help in final editing too.

Try to switch between luma and alpha matte as track mattes to check which one is giving better results.
Also if the original video has a black BG then you can simply use
Red Giants Unmult plugin
which is free.https://www.redgiantsoftware.com/products/all/knoll-unmult-free/
Also give a try to Blend modes like Screen and Add. Sometimes these will give good results.

Don’t know any particular straight method.
But you can Change the Label of each file in Project panel by Simply clicking on the Label and selecting a particular label from the Context menu.
After assigning different labels to different files, they will align in project panel in an order as they appear in Context menu.
This means Red labeled files or comps will come first in project panel, then yellow and so on.
Just an another way to arrange files in Project Panel.
