John has explained briefly some methods for synchronizing the animation.
Some other tips:
Press ” Cntrl + Shift + Alt + N ” and a dual window screen will appear with the active window on the right hand side and Locked. This will help you to see the changes in the final comp or any other comp while you are working in a child precomp.
Other option is you can Pre-Render the final comp or Precomp it again and then use Time-Remap Feature. This also helps in many cases.

It will help you to open a a default template everytime you will create a new project.
Also if you want to move your project from one drive to another then you can use Collect Files Feature.

If you bring down the mask opacity to 0 %, It will not bring the opacity of the area covered in the mask to 0 % too. That what you are suffering from. This should be done in another way.
Create a white solid using Pen Tool. Then use this solid as alpha matte or alpha inert matte(as required) for the Footage and animate the Opacity of White Solid.

Don’t know what exactly you have to achieve but according to explanation :
I have been tasked with creating a halo on some characters in a film sequence.You have to Motion Track the Characters.
I have a 3d track already done of the charactersWhat do you mean by 3D Track? Are you talking of the new 3D Camera Tracker feature of AE?

This happens many time with RPF using Z-depth. AFAIK The problem is because of nasty edges in alpha channel.
I do have a separate Zdepth layer but I am not familiar wth the workflow
Precompose the whole scene, then apply Lens Blur effect and Choose your Depth Map in Depth Map channel instead of Luminance.Hope this may help

I don’t know how to use different alpha channel info from PSD document but you can render the output with .RPF format and then use ID Matte Effect to use different alpha channels from the same single file.

There is an option for z-depth also. You can search for that too.

I concur with John. Animating the camera is much better than animating each and every images separately. You will not get confused with too many keyframes in your timeline.
Check this tutorial on how to link camera to a Null Object to get better control over the camera movement.

If I import an After Effects project in Premiere Pro will I be able to set it like a Smart Object in Photoshop where if I modify the smart object it will be updated in the parent file?AFAIK I don’t think its possible. You can’t change anything in AE file from Premiere.
You have to modify the elements in AE only. What is the problem with Dynamic Link? Does that suits you? Its an easy way and is pretty fast.
