A powerful tracking application like Mocha AE(Comes with AE CS% and above) will help.

Check the Color Profile assigned to the Illustrator Document.
Go to Edit>Assign Profile:Then import the AI file in After Effects and Interpret the Footage.
Go to Color Management and cross check the Color Profile AE has assigned to the file:
If nothing works then go to Project settings(File>Project Settings) and choose None in working space.
Hope this may solve the issue.

At the same time all QuickTime elements play just fine and without any problems in Media Player Classic, which does not report any missing dll files.
Do you have K-Lite Codec Pack(since you have Media Player Classic which comes with it) installed in your system?
