    First of all, I would transcode to ProRes (not necessarily ProRes HQ). The native format slows down your system a lot and is a very compressed format – specially for composite and greenscreeen work not very handy.
    Slowing down your system? What is your system if I may ask.
    Of course the HD Files are a lot higher resolution and therefore needing more horse power.
    What system you use?
    What version of FCP?
    Do you transcode them with Log & Batch to ProRes?
    What are the native files in? What you shot on?

    How good is Compressor in this? Lately I read a lot about the fact that Compressor sucks, compared to Apps like Episode?

    Cause all my other footage is in ProRes and MP4 is a nice compressed codec, but terrible to edit and work with.

    Sorry, no can help.
    Usually I deliver my Finals in .mov files.
    Do you have AE? There’s many more options for export than just the .mov’s.

    When you loaded the material into the Computer, did you see an image in the Log & Capture Window?

    I second Shane’s answer – had the same thing once with EX1 Footage.
    Trashing the Preferences helped to solve the problem.

    You can simply dowload the Codec for AVID DNX HD from this website for QuickTime – then you can also export in those formats:
