Just a few minutes ago I exported a DV.avi from Pro and used Squeeze 4 to create a .flv file. worked fine, although I dont have Flash to import it in to…the client will do that.

Are you using a stright OHCI firewire setup?
Maybe the Enter key has a short in it…try another keyboard.
Delete Pro’s preference file;

Exporting involves the hard drive reading 2 files at the same time, video and CFA, much more difficult than capturing.
A nearly empty, well defragmented IDE drive with a fast CPU might pull this off.
While USB 2 specs out faster than Firewire, it dont happen in real life.
Try configuring (Preferences>scratch discs) CFA files on the system drive and try again.
Failing that, add another internal drive or try a firewire external. Your CPU “should be up to it”, but it will work hard. -
Preview files should not start rendering until the Enter key is struck. You doin dat?

Its possible that the encoder needs to be “activated” online again. There might be a small/hidden dialog box that has popped up but is not visable that needs to responded to (yes, no, cancel). Look hard!

If the background in AE is actually a black layer, then alpha or not, you are exporting a black background, not alpha channel. Delete the black layer and re-export.

If the background in AE just looks black and is in fact nothing, then Pro will recognize the alpha channel, but you will need a colored background on V1 in pro to see the alpha effect.

Premiere 6.5 had a Quicktime effect with a nice film grain effect.

Any form of uncompressed video should work, I just dont think QT very often.

How large are your PSDs? How much RAM do you have?
Pro uses about 5X RAM of each still. It sounds like you are well into the PageFile just loading your project which would cause things to go very slow and crash.
I would replace finished segments of the timeline with exported DV AVIs. Nested sequences wont help with the RAM issue. -

Mpeg 2 for DVD??
2 pass VBR at 8 mbps (average) is probably a waste of computer time. Your maximum bitrate cannot exceed much above 9 mbps and some players could choke on a DVD-R close to 9 mbps. VBR works best on longer projects requireing an average of 6 mbps or less.
BUT
You can create a custom preset by choose the “NTSC DV 4 x3 Low Quality 6 Mb VBR 2 pass” and then clicking on “Video” in the left pane, making changes as you like and then when you click OK, Pro will ask you to name the preset for further use.Pro does not have Dolby encoder (other than a demo), so you will need to use Encore to do that part. Pro will export elementary streams which can be imported into Encore…the default for audio is Dolby.
