In compressor add the preset you want to move into an empty batch tab and do a Save. Take this file to your other system and double click on it and it will open up in Compressor. It will be in an empty batch tab. Double click on the preset to load it into the inspector, click says as and name it what you want and it is now save in your Compressor.

Yes set the field dom. to NONE. Your frame rate is up to you. 29.97 or 23.98 if you ever play to go out to tape. More frames the smoother the motion but that doesn’t mean better. If you want a move cinematic feel go with 23.98.
If you ever go out to tape the video will get interlaced as it is output.

1080i to 720p is a cross-convert not really a down-convert. If you go with ProRes (there is no real advantage of going up to (HQ) you will have to render all the footage.
What is the frame rate of the 720p? What are you delivering to? How much footage are you working with? What is the balance of footage 50/50 or 25/75 of each type? Do you have the ability to convert on capture,
Without knowing the above you are only going to get guesses as to what is best.

The boards do not drive the footage. (they help with HDV and DVCProHD codecs). But they are capture/record and external monitoring cards. So the codec needs to be want FCP wants, which is QT. NOTE: QT and AVI are just the wrappers around a codec. Apple software wants things in a QT wrapper.
This really should be simpler than even what that article states. First if you have FCP or Express you have QT Pro so need to buy that. You also have Compressor with FCP (don’t know about Express) so all you need to do is to convert the clips to 1280×720 ProRes and you will be golden. You can probably just convert the footage to a QT MJepg, just keep it the same frame size.

sounds like you deleted the source audio.

If you added a 3-way to each clip you should export each clip to bake down the effect, then put those into the multiclip.
Double check to make sure all the clips are set to anamorphic. Is it the same clip that gives you problems or is it random.
