If you redo the files using the same names, put them into a different folder and then force a reconnect to the new files in that folder and it should be all good.

That said, backup your project file before you do that and don’t overwrite the original converted files just in case.

Then a standard def ProRes would be best. Depending on the sort of DVD you require, either 29,97 for the NTSC market or 25 frames if it is PAL. The web doesn’t care.

Make sure the sequence settings have fields set to none so there is no interlacing.

Firstly if you need to speed up the ProRes final to H264, then export a self contained quicktime which is quick and then use Compressor to do the H264 and enable more cores by setting up a cluster in Qmaster.

Matrox also make an accelerator for H264. https://www.matrox.com/video/en/products/mac/compresshd/ . I think Elgato also makes an accelerator.
If you need to go to mpeg2 transport streams then there are many hardware encoders like Tricaster & Tandberg

Did you also convert the audio from 44.1khz to 48khz? The 5D has generated more posts about choppy playback than almost any other topic in the past year. Finally Canon has a software update that fixes the frame rates and audio sample rate, but you still need to convert to ProRes.

Peter Wiggins kindly made a Compressor droplet that sorted out frame rate and audio sample rates. My guess is that the audio is still 44.1khz and that is why the playback is suffering.

If they are the same files, you might try reimporting them. I don’t know what could be causing this. I haven’t had any issues with RED Rushes converted material so far but perhaps you could try the Log & Transfer import option on these shots.

Have you tried asking this on the RED website forums? It might be a known bug.

I presume the H264’s are preview files and viewed on a computer monitor. You might want to deinterlace those when making them with frame controls in Compressor.

That way you leave your sequence as interlaced but get rid of the interlace which can’t be displayed on a computer monitor.

I presume you mean ProRes422. How was this converted – via Log & Transfer or Red Rushes?

If you had used HDV, the field order is upper, the same as the ProRes and the data rate is identical to DV, plus you would be seeing an HD image, not reduced resolution.

To fix your current problem, if you have no other filters on any of your shots, you can simply select all clips, click remove attributes>filters and remove the shift fields. However, if you have other filters, they will be deleted too.
