The Encore Chapter Markers need to be named. It’s a CS4 requirement that if the Encore Chapter Markers are not named then MPEG-2 DVD exports won’t carry them into Encore.
That’ll fix ya up. Just did a week of trouble shooting this exact thing.
Using Send to Encore is great, but the Media Cache files get full quickly when using the Dynamic Link feature. Much Faster render times if you know the material won’t fill the disc at High Quality MPEG-2 DVD setting.

I am running CS4.1 and replicated your situation and found it to work perfectly as expected. If you aren’t running the latest 4.1 update – install it, AME has an update too – get that one also.
If you are running 4.1 I’d say reinstall.
Brightness and Contrast is the effect I am using – it works as expected, moving it trimming it on either end altering the type of animation.
If you are using Auto Contrast that might be causing problems.

Yep, time remapping will have some effect on this. if you want to apply key frame based effects to a timeremapped clip then put it into a seq of its own then use the seq as a clip in your edit. add effects to the seq instead of the remapped clip.

Convert the AVCHD file into a DV file so all your clips are natively DV. This will keep the system less stressed during the multi-cam edit process.

You don’t need to delete the file from the project, just right click it and select relink… find the file and you won’t lose any of the edits you made.
If this file is on an external drive its possible that the drive letter is changing causing the file’s location to be unseen.

Do a test.
Select one of the 1080i clips and duplicated it. (Edit>Duplicate).
Ask the original clip to interpret as Progressive from the Project panel.
Then try another test with the duplicated 1080i clip that is natively interpreted. Add it to the timeline and right click to set the field options to reduce flicker.
Export each to compare.
