I suggest you continue to off-load your P2 cards using your MBP & Duel to a Firewire drive. With the use of a third-party program you can use the MXF files on that drive direcctly without having to Log & Transfer. The reason you want to use a FW drive is USB drives don’t have sustained data rates and, therefore, are not good with video.

I’ve read this advice (I think by Bob Zelin) on the Cow. In the AJA Control Panel your Default Video Output should not be set to Input Passthrough, your Genlock settings should be Ref In (with black or sync generator) or Freerun, not Video In. Hopefully, it helps.

You need to ask what codecs were used to produce the different files. For instance, if the MXFs are DVCProHD, FCP will transfer these files easily. Same is true of the QT files. If they use a FCP codec, you simply copy them to your drive and import them. If both use the same codec (like DVCProHD) the files will be of equal quality.

If you search the Cow for “FCP plugins” you’ll find a lot of suggestions. Many are free. However, you’ll have to check if any will work with FCP 3. I’m certain that FXplug effects will NOT work.

If you encode a Flash video (flv) of your program, you can put that in a swf which also contains code to enable the link. It’s possible there are some encoders out there that simplify that process.
