This tutorial should send you in the right direction. It’s a little old and regards to SD, but it’s a step forward.

You’re having an issue with PIXEL ASPECT RATIO. 960×720 is a 4:3 aspect 1280×720 is a 16:9 aspect. And that’s not just the screen’s aspect, it’s also the aspect of each pixel in the media. Do some research on non-square pixels.
When you turn Aspect Ratio Correction on, it’s doing a low-intense stretch – so you will see jaggies. But rest assured, it will look fine in export. Just for previewing.
As far as the footage looking bad in FCP, unless you need to use an alpha channel, send it out Uncompressed. Check your RT settings, you may be seeing an RT render (which will look lo-fi). Is the render bar orange?
But do some research so you know the lingo and can save time later.

Not to discourage you, but this probably took a great deal of work for an EXPERIENCED editor. I wouldn’t dive into After Effects trying to recreate this.

These are on the install disks as additional installs. During the AE install you should have been prompted to opt to install these gems.

You should look into easing some of those movements. Right now it’s like MOVE! STOP! MOVE! STOP!

Can you be more clear about what these transparent layers are? How can you see them if they are transparent? What do they do?

pre-comp the stroked box layer
open the pre-comp
create an adjustment layer under the box layer
copy the box mask
paste it on adjustment layer
apply transform effect to adj layer
adjust scale to suit taste
go back to main comp
enable collapse transformations on box precomp -
OR you could get a big-boy computer and just type Option+E.
Flame on.
