Marc, it’s a little hard to troubleshoot this because there’s no media in the project at all. I couldn’t see any obvious gotchas like rasterized groups or things like that.
Although I did find it odd to see the camera placed where it was. I don’t know if that could cause your issue, but it does seem like the one element (besides the BG layer) that’s there the entire middle of the project.

A “keyword collection” is what you did. You take a clip or a range inside a clip, and manually assign a keyword to the selection either by typing in the keyword editor, or by drag and drop to an already existing collection.
A “smart collection” is when you use search criteria (meta-data) to automatically sort all of your footage and place in a collection. For example, if you wanted all your SD footage to be in one place, you can set up a smart collection to do that. Then if you bring in anymore SD footage, it will automatically be sorted into that collection.
Keyword collections are blue in color, smart collections are purple.
As for your other issue: It’s possible that FCPX was transcoding the P2 and Mpeg2 clips into ProRes (in the background) while you were sorting, and then because of a TC mix-up, shifted INs/OUTs when the transcode was complete. This might also be due to the fact that you had pro camera footage in a compound clip alongside what sounds like a consumer camera that doesn’t properly handle TC. These are all just guesses because I haven’t seen this issue before.

You’re not really giving enough info. In order to create a folder in the Event Library, you have to have either an event, collection or folder selected.
If you’re doing that and still having issues, then what exactly are you seeing?

Actually, that’s not what the OP said. He created a FOLDER, not another keyword collection. It’s perfectly fine to create a folder in the event, and then consolidate collections into that folder. There is something else going on with his project.
To the OP: How many master clips were affected? Was this just one long clip that you segmented with collections? What codec was the source footage? Do you have transcoding to ProRes on?
It sounds like FCPX got confused about the TC of the selections you created. Are the durations the same?

It sounds like there might be either something wrong with the project, or there’s some gotcha that you’re not seeing. Can you post the project?

PS: Motion doesn’t analyze the project before exporting. If you ask it to export with an alpha, it should, if there’s transparency in the project.

This can be done in numerous ways with either the master clip in the event browser, or with a specific shot in your timeline.
Option A: Select clip in either browser or timeline and in the inspector, go to the audio tab and deselect the channel you don’t want to hear.
Option B: Select clip in either browser or timeline and Open up in Timeline Mode (right click the clip and choose Open in Timeline). From there select channel you don’t want and either delete it, or make it inactive (V shortcut).

Are you talking about Final Cut Express and just posted in the wrong forum? Or are you talking about Final Cut Pro X?
The answer is similar but the steps are different. You need to keyframe the movement of the text and arrow to move up while the video pans down.

Actually, those graphics are from the Photo Album theme. A theme that was ported over to FCPX from iMovie. This could very well have been cut in FCP X.

No. We would archive in split channel, but mix out to air. For VOs and SOTs we could send those files mixed because anchor VO was mixed in downstream. However, for pkgs with recorded reporter track, we’d send one mixed version and one archive version in split channel.
In FCPX, you’d be able to accomplish that using the Roles feature. There’s no need to pan tracks. I just created a tutorial which shows how that works here:
