I’m not sure what you’re doing wrong, but make sure that you actually have them as 5 seperate layers in Illustrator – not as 5 sublayers of one actual layer.
Please note that you need to open the composition that is created when you import, to see all of the layers.
Also, take a look at this video tutorial:
In it I cover importing as cropped layers, which should help you see the sequence of steps for importing. You can skip the first minute or 2 where I’m working in Illustrator.

Using a program like photoshop, You can always make the image fit into one of those dimensions and either leave black on the edges or transparency as needed. I’ve not tried that, but it should work, allowing you to have you image at full size without getting squished.

If you;re using your pIllusion footage in another program, you should make sure not to render compressed until you’re final output. Otherwise there’s a generational loss of quality (Compressed to compressed to compressed = poor quality video).

Yes. I use them together all the time.
You can exchange position data between AE and PI easily, and if you export your images properly, you can get a clean alpha that does what it needs to do in AE.

Depends what you mean by “open them.”
To have Illustrator Layers as seperate layers in AE, you need to specify that when you import.
So…
File > Import > File
Choose the Illustrator file you want to open
Make sure to choose “import as Comp – Cropped layers” or “Import as Comp – Image size” from the pulldown option on the import dialog.
Click Open.
Once imported, it should come in as seperate layers.
If you just want to open the illustrator file and work with it, select the illustrator file in the timeline or project window and hit CTRL+E (or CMD+E on a mac) which opens the document in the program that is designated as the editor for that filetype (in this case Illustrator).

one of the options is to create a new solid with the masks called “Apply to New Layer” if you don’t have that option selected it will just creat the mask on the original layer.

If this is a still image, The absolute easiest (but not the most efficient) way is to duplicate the layer you are shattering and remove the shatter effect from one of them. Then do a swap out. Up until you want the shatter, use the non-shattering layer. At the moment you want the shatter layer, trim the non shtter layer out, and move the shatter layer’s in point to that frame.
If it’s video, or you just want to do it more efficiently, you’ll need to set the shatter effect to animate, as such:
At frame 0 set force 1 to have a depth of 1.
Set a keyframe for that property.
Make it a hold keyframe.
At the first frame you want the shatter to occur, set the depth to .1, the default depth value.
Your layer will then shatter.
