Let me clarify: I already have the piece cut in FCP (and yes, it did give me some trouble, though I eased the pain a bit by working in a ProRes sequence). At this point, I just need to send a number of shots to AE for some compositing– so regardless of how FCP handles it, is AE going to give me issues as well?

“Sandwich”, as in put the triangle on V2 and your video layers on V1 and V3.

Sandwich a triangle with an alpha channel in between your two video layers and set the top layer’s blend mode to Travel Matte Alpha.

Well that’s dodgy… try changing the sequence to ProRes.
