Have you tried resetting your (PRAM) and fixing permissions on your mac, then delete again Motion preferences and try rendering your movie.
Also try changing render settings which can be found under project properties press command+J and change the numbers of samples from 8 to say 16 and change the shutter angle to 500.

If all fails that means that one of your assets is corrupt, then you have to find which one it is and redo that part.
Sorry but I think this one is difficult to figure out over the interent.

Mark is correct saying that you should use 4444 codec. Please see this interesting White paper from Apple about the 4444 Apple Pro Res codec.

HI everybody,

I just wanted to say that when exporting movies with gradients in H264 codec binding is something that occurs all the time. This is all to do with how quicktime H264 examines and compresses the pixel. The solution is always to add the noise (thanks Stephen for point to the Reduce Binding Filter). If you rely want to know why this happens Grayscale Gorilla has a good video tutorial were he talks about this subject. Please note it is for After Effects users, however solution to the problems is identical to Motion Users. use the zoom time view tool to zoom out to the point where you can see bigger space between the frames. This should help you align things better.
this can be found at the bottom left hand side of the timeline pane.
look closely it has a slider that can be moved.
