There are many ways to do so.
one of the easiest way is to use Fill Effect(Effects>Generate>Fill).
Then animate the fill color as required.

This also happens when you have a Comp with a very small resolution and you are viewing it with a Wrong Zoom Percentage.

The problem is may be due to the Gradient layer that you have selected for Glass Wipe effect.

I think you have not followed what Todd has suggested.
Press Alt(+ Shift, if you want it exactly above the previous position) and the drag the Anchor point.

Tod you are right. Though AE can handle .mts files but sometimes it creates problem while working.

You can also manually create the box shapes and animate as required.

I would sugget you to convert .mts files to .mov using PNG codec which is lossless and then import it in AE.

If you are using wave world as a displacement map then
precompose the Wave world.
Now make a circular mask till where you want the waves to appear and again precompose it.
Now use it as a displacement map.It may help.
