As Brian says, from After Effects Help:
“When you copy (or cut) and paste layers, the layers are pasted so that they appear from top to bottom in the Timeline panel in the same order in which they were selected before the copy (or cut) operation. You can Ctrl-click (Windows) or Command-click (Mac OS) layers to select them in any arbitrary order, cut them, and then immediately paste them to reorder the layers in the order in which they were selected.”

What exact version of After Effects are you using? I’m guessing that you’re trying to use a version before After Effects CC (12.0), in which the snapping features were introduced:

Why do you need these files to be small? Typically, you only need an alpha channel when the files are being in the next stage of a post-production pipeline, and size does not tend to be a consideration then. Size should only matter for final delivery formats.
That said, try the PNG video codec in a QuickTime container. It tends to create files that are about half the size of files created with the Animation codec, and it’s still a lossless compression scheme.

I don’t understand why you even think that’s relevant. After Effects uses the GPU for almost nothing.
