The Quicktime flavoured DNxHD supports alpha channels, is available for any OS and it’s also free.

There are no Prores or DNxHD presets. You can make them yourself.

You can import a project file to your current project and choose what you want to bring from the imported project.

It defaults to a preset that you can change. If you’re using Premiere CC you can tick off the “Match sequence” boxes and choose your own values.

Where did those files come from? A camera? Avid? Resolve? What version of Premiere are you using?

This is correct. The automatic sequence scaling does not modify the clip scale parameter so that the clip is scaled to the sequence but the scale propery is at 100%.

That really shouldn’t happen, but you can turn on maximum render quality in your sequence settings.

What version of Premiere are you using to open the project with? Try making an empty project and importing the old project file.
