It’s still there. Hold down the Shift key when accessing prefs>general. Keep the key down until you get the the big dialog box. Look in the drop-down menu for “secret”. If you can’t see it, you released the shift key too soon.

No, aside from going from 25p to 50i. It’s called “judder”, where the frame rate is slow enough and the motion regular enough that your eye can distinguish individual frames, and persistence of vision breaks down. You can see it in movies when they pan sometimes. (If you have the Bourne Ultimatum DVD, check the aerial bridge shot after the “Gilberto de Piento, your party is waiting” scene. Yikes!)
You need to distract the eye by choosing a different kind of motion, or adding things to distract the eye during the transition. Motion blur doesn’t help much, since you still see individual frames, only now they’re blurry.
As in the past, other solutions to this problem are welcome, but I have yet to see a solution other than going to an interlaced frame rate.

“Uncompressed DV” is an oxymoron. DV is highly compressed, and yes, looks like crap. Relatively.
Regarding the codec to use, it depends on what will happen to the file you are rendering. What will you do with it afterward? Use in an NLE? Go to tape? Recompress to DVD?

So I recommend you add markers on the fly, while playing, with the * key on the numeric keypad. Also, have the waveform open (LL) for the audio layer.

Why don’t you (in AE) interpret at 960×720, pixel aspect ratio of 1.33?

Strictly speaking, that can’t be done. What Darby suggests creates the situation where either a) you avoid using an adjustment layer, or b) you make sure there’s only one layer below the adjustment layer in some fashion. Sort of.
Since adjustment layers are supposed to be used when you want to affect more than one layer, there’s no point in using one when you only want to apply efects to one layer. Just apply the effects directly to the layer in question (as Darby recommended) and delete the adjustment layer altogether.

AE probably interpreted the imported JPEGs as square pixel, 1440×1080. This would be fine, but the original HDV (yecch) was 1440×1080, non-square pixel.
You need to re-interpret the JPEGS (file>intepret footage>main) as non-square pixels, using the original pixel aspect ratio, or as 1920×1080 square-pixel images.

You can also use the soft light transfer mode.
To get the image to distort over his body, try using his layer as a displacement map for the slide layer. It won’t be correct (since the displacement would be based on his lights/darks, not his 3D contour), but it might do the trick. Consider though, that if he’s seen from the projector’s exact POV, there would be no displacement. You know what I mean?

Assuming it’s DV-NTSC, import the footage and make sure it’s interpreted with a widescreen pixel aspect ratio of 1.2. If not, reinterpret the footage (file>interpret footage>main) so it does. Drag the footage onto the new comp button at the bottom of the project window. Then to make it look normal while you work, use the Pixel Aspect Ratio correction button at the bottom of the comp window.
