The dropped frames are occurring at a consistent frequency. I’d look at Interpret Footage to see if anything out of the ordinary is happening there.
Then I’ll check Project Settings to ensure that the FPS and TV standards are set correctly. It’s most definitely a frame rate related issue.
I’m not convinced that the MPEG-2 compressor is at fault.

Maybe he wants to go 4:3 to 16:9 in an elegant way. 😉 I’ve not done a conversion like this but it does sound like an idea that’s worth a try.
FWIW, InstantHD does a decent job starting from SD 4:3 to HDs 16:9. Once in HD, it’s a matter of scaling down to SDs 16:9.
The nice thing about InstantHD is that it handles PARs very well going from non-square PAR SD, to square PAR HD.

Sounds like a corrupted footage. Double-click each layer to see if you can find the offending layer. If you can’t, then try rendering a couple of frames before and after the ‘problem frame’. When doing this, turn off one layer. Repeat for subsequent layers until you find the culprit.

It’s there in the source footage but for some reason it’s not implemented in AE. It’s long-overdue. Perform a Search at the COW. There was a link provided to a work-in-progress. You may want to keep up-to-date with it. Essentially, it’s some Javascripting.
I believe that Premiere can burn in source timecode.

I tried it a whle back. The manual is pretty short and specific. Go and have a quick read. It provides acceptable quality for live footage but isn’t ready for prime time for graphics with alpha channels.

Render it out without fields. Bring it in an InstantHD it.

Ideally you should feed the text into a Text Layer using a Script. I believe that the COWfolks at the COW’s AE Expressions forum will have something useful for you.
