When capturing with iMovie, the footage is converted to the Apple Intermediate Codec, which is the iMovie native codec for HD.
That’s a crap of codec that will add A LOT of compression to your already very compressed footage.
Is also a very slow to process codec.If you need to capture directly to your computer, don’t do it with iMovie.
You can use the QT Player’s “video recorder”.
You can capture the original HDV stream through FW and avoid the AIC recompression.
You also keep the audio 48Khz (no 32Khz as in iMovie), and get TC on the clips (no in iMovie).

AJA VTR Exchange is basically used to lie FC’s sequence TC when printing to tape.
Without the application and a RS-422, there is not way of getting other than the default (1:00:00:00) TC from FC. FC can’t embed other TC on the video stream. The TC is embed on the AJA card.AJA VTR Exchange gives desk control when capturing. but in this case FC doesn’t needs the TC provided by the RS-422 interface. FC takes the source TC embed in the video stream (HD/SD-SDI).
I would try a “Capture Now” , with the “create a new clip on tc break” checked.

Try changing the extension by “.dv”.

That’s if you are using an old NTSC projector.
23,98 fps is a a broadcast video standard.
But is to you to decide which frame rate you want to use.
There is a noticeable visual difference from 60fps to 23,98fps.
The picture at 60fps will be much smoother than at 23,98fps.
Picture at 23,98fps is film like; much more choppy.

Your footage is p60, but you said that your FC sequence was 23,98fps, so FC should have done the p60>p23,98 time base conversion.

That’s OK.
Make sure that you set “Key-frames: AUTO”.
In Compressor you must set the “Frame Control ON”. and “Resize: Best”.

So the problem is in the system.
Repair permissions, and if doesn’t works, try DiskWarrior.
