First of all, check where your renders are stored, they should be on the same fast drive you have your media on.

Secondly, what happens if you export a self contained movie? Still stutter?

I take it all your render files are set to go to the RAID?
Have you made the internal RAID out of 3 disks and then have a single a your boot drive?
