You could always put the audio on separate tracks in FCP and not use the cross fade preset.

Open your audio clip in SP. Select the display frequency spectrum view, then right click on the clip to reveal the spectrum controls. Then adjust the magnification in the spectrum controls to identify the offending noise. Then use your frequency selection tool to highlight only the noise. Then hit the delete button to remove that noise. Usually works like a charm.

Under the visual settings of the movie properties you can also check the box called high quality which makes a dramatic improvement of the look. In fact there is a plug-in HiQual which allows you to do a batch of QT movies at one time. Here is the link:

I had a similar problem and, after searching on the Cow, solved it. Try this; update your Magic Bullet Colorista plug-in. Do you have it? If not then you have another issue going on.

It is in v2 and 3 of Soundtrack Pro. I found a fantastic tutorial about a year ago that gave a very concise step by step. I downloaded it but cannot remember where I originally found it. I have found it to be one of the most useful features of SP.Neal Broffman

Have you tried using Soundtrack Pro’s frequency spectrum view and then the frequency selection tool? Use the selection tool to draw a box around the offending frequency (which you will easily be able to see) and then hit the delete button. In many many cases you can get rid of the problem.
