In your sequence and user settings there is a tab called timeline options. In that tab you can select a box that will show on the timeline which clips have filters applied.

Export your sequence as a reference movie. Import the ref. movie into Compressor. Use the preset in Compressor for best 90 minute DVD. Use the search feature on Creative Cow next time to find the answers to questions like this.

Try to export your timeline as a reference movie and then import that movie into Compressor for conversion. This is generally accepted as the most efficient way to do it and may solve your problem.
