Yes, I think C4D relies on Quicktime for PNGs and this may not work on XP64 (just getting my feet wet on this myself on my new workstation monster) ;o).

Use the Compander and possibly a standard broadcast output profile (SMPTE) to get better colors.

Are you working in 32 bpc? Results in lower bit depths will look incorrect. Also make sure to have proper color profiles in place.

Use Multiply mode? Unmultiply the shadow from a white background? There’s several ways of achieving this.

Does it offer you a “none” or “no compression” option? The CoDecs you listed are all quite a bit compressed, but if you have no other choice, use H.264 with a rather high data rate – AE will at least be able to read this with the help of Quicktime.

No, I don’t think so. The live preview for menues is thru some trickery on the graphics routines, but since the project preview is an overlay kinda thing, it doesn’t seem possible, especially considering that Encore uses your graphics card for playback acceleration.

Only delete the media cache files. Don’t tamper with the xml files and the other small files. Encore is able to rebuild a DVD even without them, but some things might get lost (chapter markers, overrides).
