25 fps? That’s completely crazy. Use 12 fps or 15 fps maximum. It’s impossible to create larger animated GIFs at that high framerates. Apart from that, GIFs work in jiffies (some fraction of a second) not actual frames. It’s a completely different concept. Make sure you remove redundant frames and adjust the display length of the remaining frames to get the best compression with minimum data.

The variations in brightness are caused by the tumbling of the particles and the specular light reflected from them. It’s not completely impossible to create something similar in Particular, though. Animate the tumble of the particle in a pre-comp and then use “collapse transformations” in the main comp to maintain 3D properties when using this as a custom particle.

Animated GIF is your only option and I wouldn’t create that in AE for reasons of file size and optimization. Render a MOV from AE and create the GIF in ImageReady by importing the MOV. There is no alternative to GIFs as any halfway paranoid system admin will configure his e-mail program to block all active content (Flash, QT etc.) for reasons of security (You know, there is things out there called worms, viruses, trojans and phishing mails). Even their GIF will not show up in many cases for similar reasons though it is at least natively supported.

Make sure your audio settings in the general preferences match your project and system settings. It’s quite possible that AE has a problem resampling your audio to your hardware’s specs when previewing.

(Multipass from 3D app to AE)Just see to it that you also create an After Effects project file from within C4D and that will setup all of it automatically for you once you open it in AE. That aside there is no general recipe for which blendmode is right for which rendering component (though obviuously you wouldn’t wanna use e.g. shadow passes with additive blending), it all depends on what look you are after. In addition to that you will many times use modified duplicates of the same componenent like e.g. blurred specular passes to create blooming and soft glow, which can also force you to adjust the “pure” passes to compensate.

Maybe you are just using a bad or damaged font and AE can’t render the glyphs and fills the gaps with spaces.

Most likely one of your files is damaged and Encore can’t properly multiplex the streams. This wouldn’t show up in previews, only in the final project build when sectors are allocated to the data on the disc/ image file. Check your assets in external “dumb” programs like simple image viewers and audio tools (Winamp for instance). This would expose any damaged files either by not showing/ playing them at all or causing errors.
