You can use the compositing options in the tint effect to use a mask to control where the effect is.
Put a mask on your layer and then, in the timeline, twirl open the effects to see the tint effect and click that little plus at the bottom of it.– The Great Szalam

Start with doing two pictures. You use masking to make a hole in one image to reveal the other one. Parent them to each other so that when one moves, the other does too. You might also make use of 3d space to add a bit of interest to the motion.
Then, once you’ve gotten the technique down for it, just keep putting images inside other images.– The Great Szalam

One way to do that would be to use the Displacement Map effect instead of Wave Warp. Use a simple repetitive gradient where you want the waves to be happening and then have a 50% grey solid with masks where you want no movement.

Copy and paste the path into Illustrator, reverse the path direction there, copy and paste it back into AE.

Note: there have been a couple of bug fix releases for After Effects recently. One just dropped a couple of days ago that included 100 fixes (including some annoying Keylight crashes). Highly recommend this recent update.
