Plural eyes uses audio sample rate to line up the footage, so when you are conforming your 25p footage make sure that your audio bit depth and sample rate match the other footage exactly.

After you go through the standard troubleshooting options, repair permissions, clean cache ect. checking drive space you can dive in a little deeper and try to run the apps from the root user. If it runs fine in the root user than you know there is a conflict with your adobe install and your profile settings and you will be looking at doing a re install of the apps or, starting from scratch and installing the OS again then installing Adobe suite first and then everything else.
I have been down this road before and while starting from scratch seems like a PITA it will really make a difference in your workflow speed down the road. Also remember that your production machines need to be maintained on a regular basis in order for them to run optimally.

As you have probably seen from the Forums on Adobes site that this is not possible with AME. You will have to use Episode or Compressor if you have it.

There are mute, solo and record buttons just above the faders. If one of those buttons is enabled it will be highlighted. I am assuming that is not the case.
Have you tried moving your audio clips to different tracks? What sequence settings are you using?

Make sure that your audio 3 channel is set to the master or that it is not muted output in the audio mixer panel.

Do you mean that you are exporting a cut and then re importing it into PrPro? You will only need to export to Prores if that is your deliverable, otherwise just encode your deliverable out of PrPro through AME. Unlike FCP, Premiere will re transcode Prores material back into Prores and Yes I have seen a visible degradation in an prores export compared to the original, but probably not noticeable to someone who has less discerning eyes. For that reason alone, I use FCP when I need to cut a Prores deliverable. How does it look on your reference monitor through your I/O card?

The start with an h.264 preset in Adobe Media Encoder and choose the youtube setting that matches your sequence settings. Start with the stock preset and go from there for improving the quality of the encode.
