That’s because you are confusing two completely different technologies which is why you can’t do what you want.
Closed Captions are a TV broadcast concept for people who are deaf or hard of hearing. The content creator gets to select color and position of the captions. They are dynamically inserted into the video stream during playback by the TV playback device.
Subtitles are a multi-lingual concept so that people who do not understand the native language of a movie can get the spoken words displayed in another language. In this case the VIEWER (not the content creator) gets to choose the color of the titles, size of font, etc. You have no control over this.
This is why when you convert Closed Captions that have color information to Subtitles that do not, you loose the color. The technologies are not 100% interchangeable. Handbreak does not support closed captions which is a TV technology. It supports subtitles which is a movie technology.
Unfortunately, you want neither of these things. You want to “burn-in” titles which is another way of saying “create titles” which is why using a tool like vegasaur that makes “real” titles is your only choice and yes, it is doubling your work because you are doing neither closed captions nor subtitles at that point… you are just creating plain ole’ titles.

You can use keyframes to move the cropped image over time or you can use the “Linear Wipe” transition as Paul recommended.

OK, that’s odd. What version of Media Encoder do you have then? Perhaps it’s too old to open the project file which is the error you got from After Effects.

Also, did you consolidate the Library before sending it? It’s a good practice to copy the Library to another hard drive, then open it and Consolidate, just to be sure that everything is copied into the Library and nothing is symbolically linked before seining it off.

Why don’t you try importing it into Premiere Pro since it’s a Premiere project?

I would open the project in Premiere Pro and see what it looks like. The export isn’t a perfect solution and you may have to fix things up in PPro and then send to Media Encoder.

LOL, This is exactly what I have been saying. PC’s are all shiny and new at first… until they’re not! Phil hit the nail on the head, “I totally understand the difficulties you have with countless user hardware configurations…” and THAT is the bane of the Windows PC’s existence. Too many variations to take into account when developing software for it.
Andy Patterson commented on my earlier post about using a Quadro 4000 in my PC build saying, “The Quadro cards don’t offer the best bang for the buck.”… yes, but they offer rock solid stability. So while other PC users where complaining on the forums about their “gaming” GTX video cards, I was laughing because my Quadro card was incredibly stable. So I paid for stability, not performance. That’s why I now only buy Macs. High quality parts that are incredibly stable as a hardware/software combination and I could care less if you can build a PC with more power for less because you eventually will be wasting your time debugging why your PC is locking up like Phil now is instead of getting real work done like I am on my Mac.
Like I said before, I’ve been using Windows PC’s for over 33 years and I know what a pile of cr*p Windows is and you couldn’t pay me to use it again. MacOS is so far superior on so many levels it’s not even a contest. Steve Jobs understood the incredible power in owning both the hardware and software. It yields a user experience that Windows just can’t match no matter how hard they try.

Put the DVD into the drive. Restart the computer. When you hear the boot “Chime”… press and hold the Alt/Option (⌥) key until you see the boot screen which should now include an icon for the DVD as a boot option. Click on it and your Mac will boot from the DVD.

I use Paragon NTFS for Mac on my Mac Pro to write to my NTFS formatted RAID which is also left over from my PC days. There are also some free alternatives but I like the idea of using supported software that has someone to call when things go wrong so I happily use a paid for solution.
