Not much else you can do other than tweak Neat Video more then. There’s an old saying- garbage in garbage out. Not to say you got garbage footage but you can’t perform miracles. At least not without calling up a visual effects house.

You’ll always lose quality a bit when you zoom past 100% of your frame size- if that’s what you’re talking about. That said, it looks pretty good easily up to 125% or more.

Do you have Angle Synchronization set to First Marker on the Angle?

That looks like a graphics glitch- have you updated OSX, FCPX and graphics drivers lately- i.e. Cuda. Failing that, go through: https://www.lafcpug.org/tutorials/basic_fcpx_trash_prefs.html

Do you have a trackpad on that machine? Having one connected to my desktop seemed to make the scroll bars hide for me.

When I couldn’t submit in pervious versions, I’d remove ~/Library/Application Support/Apple Qmaster, then restart. This would fix most things. In 4.1, it looks like they are using ~/Library/Application Support/Compressor, so try removing that and restarting. Just be aware that your custom settings are stored there as well, so be sure to copy them before you delete the folder if you want to keep them.

Do you have the same problem with completely different clips and one of the built-in transcode presets?

Could you possibly still have remnants of the old Compressor and Qmaster somewhere causing problems? If these files still exist, try trashing them:
/Library/Frameworks/Compressor.framework
/Library/Frameworks/QMaseter.framework
/Library/Frameworks/AECore.framework
/Library/Application Support/Apple Qmaster/
