Both in PC and Mac the picture has less color and looks kind of pale.”You are looking at the Alexa LogC as output on the ProRes files, a simple search for Arri LogC will bring a vast amount of info.
That flat image is designed so that when graded it offers post the most amount of info possible.

The Alexa’s card file structure does not have anything in it other than the ProRes Files and an FCPXML file.
If you have the ProRes files you have the info as the camera captured.
This sounds more like a data transfer issue- contact the data handler / DP and have them send you copies of their card backups ( a shoot that large should have a secondary backup plan)

I would make sure that the Firmware is current on the card.
uninstall then reinstall the software.
Check with the Conflict Catcher (Resolve is a known issue)
Then force the firmware upgrade on your card using the Kona Updater app.gary adcock

As far as I know adding a bug or graphic file can only be done on output via a full Kona Card or the IoXT, where the Kona Control Panel allows for both still or moving images to be used.
There is no provision to modify the incoming stream in either VTRx or the Kona Control panel.

I am going to say that as an R-MBP owner, I am not seeing any Thunderbolt issues whatsoever on my 2.6g/16G /768GB version running Mountain Lion.
Have you changed out your cables? I so far have found 3-TB cables that have underperformed or were not functioning when I opened the packages.
Contrary to an earlier posting – Most TB devices do not “Have” to have power over the TB cable to run correctly.
Have you tried changing the monitor connection from one of the older “Display port” connections to one of the newer TB versions of the same connector?

Apple laptops prior to the current Retina are, IMHO, not stable with 16G ram. Too many issues.

That would be the issue you are bouncing all over the place- why not work @ 1080 then cross convert to 720 for output, right now you are going from 1080 > 720 in software then back up to 1080 in hardware- too much processing for a real delivery.

OK you seem to have missed the part 720p 23.98 is a non standard video signal and needs the padding to playback and that FCPX does not offer that option as it did in FCP7. The stuttering playback is from being on an underpowered system (RAM usually) that cannot process the conversion in real time.The Cross conversion to 1080 23.98 should not look bad unless you have your video set better performance instead of High quality.

it handles files on via name and time stamp.
you can create a custom playlist in the latest software update via a web browser or just go old school and name the files in alpha or numeric order manually, which allows real name conventions so you know what clip is playing.

you do not mention what formats and frame rates.
Are you sure that your input source is correct on the montior?
shut off FCP open the Aja control Panel ONLY
Turn on Bars if they are not on already.
Still No signal?
Call tech support.

Contact Tech support- the D5 deck was pretty finicky Im sure someone there has the config arrangement somewhere.
