With all that said, also there are two awsome plugins i use a lot from Videocopilot: Twixtor (extreme slow motions) and Twitch (controling the caos).
I like Prodad Vitascene too, but i´m not sure there´s a version for CS6 (i´m still on CS5.5)

Are you running Premiere in “MPE only software” mode or in “GPU acceleration” mode?
Red line means that all clips under the red line need to be rendered to play fine in real time. It happens when sequence setting doesn´t match your footage format or when some filters have been applied to a clip or group of clips and need to be rendered to be shown.
When sequence settings are ok with your footage format and you´re running Premiere in GPU acceleration, you can have a yellow bar or even no coloured bar.
To check out if your sequence settings are matching your footage, drag and drop any clip to the “New element” icon in lower side of proyect pannel, this will create a new sequence based on your footage format, frame size, frame rate, etc… Check if the new created sequence still has a red line or a yellow one. If it´s yellow, then you´re ok.

Also you can have all scaled to sequence frame size automatically by selecting this option in the general tab of preferences BEFORE you import all the clips to the proyect pannel. And as Angelo says, you´ll have to adjust manually all the clips with different aspect ratio with the Motion effect in the timeline.

Your render settings seem to be ok, i see no problem there.
Have you tried sending your PPro sequence directly to Encore via Dynamic Link? You´ll need to set the transcoding options and quality within Encore, but perhaps you find some changes in the results.

I understand you very well as exactly same annoying thing is happening to me since CS5, got used to live with this weird thing but you´re right, it´s time to figure it out. It didn´t happened in CS3 (no graphics driver update done from cs3 to cs5), so i´m not really sure if this is a graphics card driver issue, or a Mercury Playback Engine issue, as CS3 didn´t have this feature. Tried disabling GPU acceleration as Angelo said, but it´s still the same.
I usually work with p2 footage, but this happens with all the video formats i have tried.

Updating nvidia drivers to the last ones didn´t solve the problem neither(306.97 WHQL).

If you find out a solution please let me know, i´ll appreciate.

When opening the proyect Premiere will ask you for the files he can´t find, if you have all of them in same folder, just re-link one and premiere will automatically find the rest. When all clips are re-linked, save the proyect and the new path of files will be saved too for next time you open it.

You should be able to move the frame up, down, right or left with cursors. Only need to have selected the Motion effect in effect control pannel. If you´re with cs6, then keyboard shortcut in cursors won´t behave this way, so you can then select in keyboard preferences the CS5.5 keyboard, which will allow you to move the frame with cursors, or personalize the CS6 keyboard shortcuts to link this function in other buttons.

For all i know, this can´t be done neither in Premiere nor any other NLE software. However, you can duplicate your sequence to make changes preserving the original sequence, and ripple delete (Shift+delete) all the shots you don´t want to be played to test your edit.

Filters only apply to clips, not to whole tracks (except the audio tracks, in which you can apply a filter to a whole track with the audio mixer), so the answer is No, you can´t. But you can set the Motion effect to one clip, copy his scale and position parameters and paste to all the others. To do this, firs set the position and scale in one clip (powerpoint slide), then select this clip, copy it, select all the others and “paste special”, so only the attibutes will be pasted to all them.

I usually embed videos in powerpoint in .flv flash format, as it embeds a flash player which allows you to play, fastforward, pause, etc… WMV or MP4 formats are allowed, but don´t allow you to “goto” a concrete point of time inside the video shown as there are no play controls, you can only play and pause (clicking in the video with mouse).
