Since you have some Macromedia and Adobe tools, just export your SWF as a QT from Premiere. Suggest you use Animation codec unless you have a reason to use a different codec.

There is no known solution except trying exactly what you're doing. Figuring out a workaround. Trying it. Coping. Maybe complaining. There are many glitches in FCP that can be attributed or dismissed as "operator error". we are all sorry for your loss. It’s rare that a Mac dies in flames like that but it does indeed happen.
When you have some spare time, take a few hours to search the Web for G5 case hacks. People have done some incredible stuff with these elegant boxes from stereo racks to making beer coolers to making a huge iPod dock.

Media Manager is a waste of time, dangerously inept programming.
Your experience is shared by most of us but that won’t stop anyone who has successfully used MM to tell you it’s all your fault, or mine. Keep clicking on the option buttons and see what happens. Use a practice project.My advice is always: Use Media Manager but not to depend on the results. Test the results, never assume it is accurate.

FCP is not known for its ability to manage media in the database let alone create an accurate export of numbers. I wish I could help you more but your project is beyond my scope of experience. You're coming into the advanced tool, multiclip, with less than ideal clips. The advice to export them separately as self-contained movies is terrific but I cannot predict how it will backfill to your EDL once the multiclip has been cut. All I can tell you is that subclips work. Tom and others will offer the best advice at this point. Can’t think of any that pre-canned unless you have access to some clipart. There’s a billion free pieces of clipart on the Web.
You end up making them, mostly. Tons of plugs and mattes for Photoshop. Not difficult to create from scratch with a scanner and a few minutes with Photoshop or even just a garbage matte in FCP, save as a still image with alpha.

The idea is sound enough but the results may not be worth the overhead in time, storage, and conversion hassles. Think of it as shooting super8 and releasing on 35mm. There’s a tradeoff.
And there’s no clearly defined workflow; everyone trying up-conversions chooses a different pathway. I’ve never searched for the information but there are hundreds (maybe thousands) of Web sites and blogs for indie producers who have taken different routes to their release medium.If you decide to pursue it, please come back and tell us how made out or leave us a link to your blog.
