I haven’t read the other Basics thread but we’ve always inserted a cloud or fog layer to help hide drastic steps in the flight path. You have to be careful not disrupt the illusion, just takes some practice and tweaking of the cloud fractals. We have also resorted to an image of an airplane (or balloon, bird, winged monkey, ite) flying in front of the camera to mask a transition.

Disable the drop shadow in PS. I think you’ll like being able to apply the drop shadow in AE better. More flexible and you can animate it.
Not all layer effects in PS are emulated in AE so you have to flatten the image first in PSD and export the pixels as modified by the filters and effects.
Flatten your image over transparency and export with an alpha channel.

If the first is true, does that mean you should pre-comp your footage in a 1080 timeline, key, render, and then cut the pre-composed 1080 timeline into your NTSC timeline?
< I know what I'd do in your real world case. I'd set the chromakey in a native-sized sequence using all the tools to get a rough key. Then prerender this foreground key footage over transparent with the alpha and import it as a movie. This maintains maximum rez on the key and eliminates the key processing for all subsequent compositing. Plus, you don't have to get the keying precise for the rough. You can always go back later and get as obsessive about the key as you want, just replace the proxy movie with the new one.
