After Effects is Interpret Footage, Masks, Effects (top to bottom), then Transform.
Composite modes and mattes are added when the layers are put together bottom Up for 2D layers or closest to the camera for 3D layers.For FCP I know Speed is first and Composite mode is last. Effects are top to bottom. Is Motion Tab before or after Effects? Is the Motion tab rendered in the order that it is displayed (i.e. Motion before Crop)
Real World Example:
If you took 1080 green screen footage and cut it into an NTSC timeline, does FCP scale the image first (Motion Tab), and then apply the Chroma Key effect? Or does it apply the Chroma Key effect and then scale? If the first is true, does that mean you should pre-comp your footage in a 1080 timeline, key, render, and then cut the pre-composed 1080 timeline into your NTSC timeline?
