After Effects isn’t the best tool for this. You double-click the square mask tool with your layer selected, then add the stroke effect to the created mask. This creates a simple border. You won’t get anything fancy though.
You can actually import your footage into Photoshop. Maybe that will work for you? Otherwise, just create the frames you want in Photoshop, import them to AE and add them to your photos as needed. Precomposing your photos will help.

If you reinstalled the plugins and they aren’t working, I think your best bet is to contact the plugin creators. I’m guessing they haven’t had time to test the plugins in Yosemite yet.

4:3 is fine for the aspect ratio if you want your photos to fill the frame. YouTube will add black bars on the side when you upload it to make it fit their 16:9 player. Other than being standard definition, I’m not sure why your export would look extra pixelated. Your Pixel Aspect Ratio (PAR) should probably be set to “Square” instead of “D1/DV NTSC (0.9091)”. This isn’t going to DVD so there is no reason to use non-square pixels.
I personally would recommend creating a HD 1280×720 sequence to work with. Since you say only a few of the photos are the 720×480, you can either leave these at that size and put a background behind them or try scaling them up and seeing how they look. Yes, there will be empty space on either size of your photo while you edit, but if YouTube is going to add pillar boxes (black bars) anyway, I think you are better off starting at a higher resolution.

Why are you making a 4:3 DVD format for YouTube? What are your sequence settings and what are your export settings? Those will both affect the final output.

Go to your Plugins folder and remove them. There are Plugins folders for Premiere and After Effects in their Applications folders. Copy them to another folder, then delete them. See if that helps.
In the future I recommend not upgrading OS’s until a considerable amount of time has gone by so the bugs can be worked out. If it ain’t broke on the previous OS, don’t fix it.

You could try to Auto-Trace the bottle, copy the mask onto a solid, and then use the solid as a track matte. If the bottle isn’t too far off the center axis, this could work.

The grids at the very beginning don’t look complicated at all. Basic grids themselves are very easy to generate in After Effects. Use the Grid effect. 😉 Apply to a solid layer, then rotate and move them in 3D space. If you need to customize your grid beyond what AE can do, create it in Photoshop or Illustrator, then import it in.
You can create the flickering grid boxes that are at the 18 second mark using Fractal Noise. Watch this tutorial for that effect.
The landscapes are likely a combination of real footage and 3D modeling.
