I’m not totally familiar with the ways of working with Avid but as long as you are ending up with a QT file (by ref or self contained) it should work fine.
Tmpgenc just does MPEG-2 but it’s free IIRC
Procoder does everything, including MPEG-2, to a higher quality than Tmpgenc, but it costs
Squeeze is not worth the money IMHO

cost is not the primary issue.
For a Mac based solution look at Episode Engine from Telestream
For a PC based solution looks at Carbon Server from Rhozet
Both products will allow you to easily scale up as you output more content.
Both are fault tolerant,
Both offer gridding of transcodes, (jobs are split over boxes/processors/processor cores)
Both produce high quality output.
Both are very reliable.
Both are very flexible in what they offer.
Both get faster the more you throw at them (up to to a defined limit, of course)__________________________________________________________________

Considering it’s only $100 and has received a whole bunch of awards and some great reviews, I’d say it’s a complete no-brainer!

Are you sure the animation clip they sent you is interlaced? Can you see the fields if you step through it frame by frame?
Have you checked that both frame rates are the same (29.97fps rather than 30?)

With Flash, it’s better to encode to his size than have him resize your video. You should still letterbox it.

You also need to set an explicit datarate say 1500Kbits/ rather than just ‘Medium Quality’
Don’t forget to deinterlace if your source material is interlaced.
It’s also worth upping the contrast a bit for picture frame devices

There is a relationship between bitrate and sample rate, eg. below a certain bitrate it’s not possible to use the higher sample rates. Nothing is set in stone as each encoder offers different levels.
For example you’d switch, or be forced to 32kHz or 22.050kHz below say 64Kb/s.

Set the frame size of your encode to 640×480
Turn off ‘Hinted for streaming server’
That might help.

There are three jpg video codecs, PhotoJPEG, MotionJPEG A and MotionJPEG B.
PhotoJPEG is commonly used.
