I’m not sure how you are importing. Are you hooking up your camera directly? Or, are you copying the BPAV folder to your drive first?
I don’t use clip browser anymore since CS5 and Final Cut will import directly from your BPAV folder. Also, make sure you import the entire BPAV folder without changing the content.

If you buy a 5D Mark II, you’ll also have to buy lenses, which won’t be cheaper. Therefore, why not just buy an EX-1r, or even a used EX-1?
I’m able to match my 7D and a 5D MII to my EX-1. You just have to learn the settings and profiles to set it up correctly.

I don’t like to go above 6db, but you have to adjust for your venue. I recently got caught in a situation of an outdoor event just when it was sunset on the beach. They had timers on their outdoor lighting, but forgot to change them with the shorter days. Right after the event started, total darkness. Luckily one of my guys always has an on camera light and saved the day. I had to set up another light on camera.
Saturday, I saw the time and another outdoor location. The first thing I did was to set up my lighting. (off camera) no complaints about the lighting and when they see the final images, they’ll be much happier.
You always have to explain to whoever is in charge and other people involved that mood lighting doesn’t work on video. Light the crap out of it and set the mood in post.

You can also run your H4n cable into the camera to have redundant recording. Plus you’ll have two copies of your audio in case of a card crash.

Remember, you are shooting with a still camera that happens to shoot really nice video. 720P at 60 fps if you want smooth slomo.
Use a tripod for the DSLR’s. Handheld will give you the dreaded Jello. I’ve done some steadicam work with ok results, but high speed movements don’t sit well with these cameras.

You will use the log and transfer plugin for final cut. If you haven’t done this upgrade, it is available for free. You won’t have to use the Sony transfer software.
If you transfer your card onto a hard drive, then do the log and transfer to another drive (scratch drive) you will have files on both drives taking up space.
Before, you had to convert them to ProRes and it was about 1 Gig per minute. With the new Final Cut you can use a light version of ProRes which will save you space.
Try to keep your scratch disc clear except for your project, if you have a 1-2 TB drive, and you should be fine.

I had issues with the Transcends before updating my firmware. Non after.
I also have a 32G SxS. It’ proven it’s worth, even after having a battery go dead during a long 1 1/2 recording session. No loss of data.

If you need slo-mo shots for your project, the 720 overcranking feature smooth’s out some of the issues you might have with motion blurring.
What ever you drop onto the timeline sets the sequence. So if you drop your 1080p first, your settings will be based on 1080p. If you drop the 720p first, it’ll set it up for 720p.

Your subject line was about “Re-Sync,” but you didn’t ask that question. It’s usually straight forward for synching the shots. Either an audio clue or even a camera flash works fine.
The look of both cameras will be the same if you set them up properly. The EX-1r is basically the same camera as the EX-1 with some upgrades.
If you can set the camera profiles ahead of time, then all you’ll need to do on site is the white balance and audio.
