Dailies from what? From film? If so, then you can use Cinema Tools. If your dailies are from digital video, then CT will only be useful if the video was shot at 23.98.

.tiff does support transparency. I’m not sure if FCP sees it, though. The workaround is to use add an alpha channel to your .tiff to define the transparency for FCP.

You should insist on a 50% deposit before the shoot. No deposit, you don’t show up. This is common in many industries, not just video and film production.
Anyone who balks at a reasonable deposit is probably going to find some “fatal” flaw in your footage, claim that it’s unusable, and not care that you inserted a rights clause to prevent their use.

Make sure that there’s no separate alpha channel in the .psd file. That will keep FCP from seeing the layers. You must delete the alpha in Photoshop.

If you want to archive everything, then you’re going to need to really think strategically. Not only do you need to store all of your footage, you need to find & retrieve it.
As David says, bare drives are cheap. You can buy a SATA to USB, FW or eSATA drive dock and place bare drives in it to dump your archives, then store the bare drives in a safe place. But you need to be able to find the footage later, or you’re wasting your money, time and effort.
You’ll need to build a database, a methodology of tagging and meaningful metadata. Good luck, you have a lot of effort ahead of you.
