I know about the spanned mts clips not working.
I wonder if you can upload (wetransfer or deposite files) a clip that wont open in AE for me to try.
I think its system related and not camera.

CS6 works just fine with the native codec. No need to convert.
If your machine cannot handle the native format then you are stuck with converting.
I use(d to use) Cineform which also can be used on a Mac. Cineform is easy to edit and visual lossless.

You can make a sequence for each clip within one project.
When finished you can nest (or copy) all those clips into one master sequence within that same project.

If I understand correctly, right mouse click on clip in timeline: replace with clip/from Source Monitor, Match Frame.
You need to set the CTI in the correct place in the Source Monitor and in the timeline.

No only way is to zoom in.
This annoying behavior has been fixed in Premiere CC.
