Save the animation (scale, position, opacity, etc) as a preset.

You have to apply the Warp to each clip.
You can use Paste Attributes but you will still have to click Analyze for each clip.
Use Ctrl + Down for selecting the next clip (CC only)

You should not zoom in on frame in AE which if I read your post correct that is what you are doing.
Zooming in in AE is scaling up. Scaling up means loss of quality.
Making different compositions of the person you do with the camera.

Did you copy the whole card or whole content of the internal drive to your hard drive first.
Did you set up an avchd sequence?
Easiest way is to drag a clip from the project panel into the New item icon.
Or right click on a clip in the project panel and hit New Sequence From Clip.

What issues?
You can edit everything mentioned native.
Make sure you copy whole card to hdd then ingest via Media Browser.
Matching sequeunce for mixed footage is usually the one with the most used format.

That bug was introduced with 6.0.4 update and fix in 6.0.5 update.

If all is well you should get the update automatically.

You could try open an auto save.
I always do a Save a Copy to another drive after a days of editing, just in case auto save is not usable.
If not you have to do the 50 clips manually.
select clip on timeline, hit F for match frame and the original clip will open in the Source Monitor.
You can go from there.

I de-installed Premiere Pro from the Control Panel.
Installed 6.0 then updated manually to 6.03.

CS4 does not support movies shot from a phone.
What is the extention and codec?
If its h.264 in a mov wrapper CS4 cannot handle it properly.
This was corrected in later version of PP.
