The way you are describing it….
you are taking the sequence as a source and cutting into another sequence…
in this case, the markers become clip markers…adjust the height of the video tracks a tad and you will see them on the clips…

as far as versioning is concerned….
You might consider a layered photoshop file…
step back in….adjust any given layer(s) for content
multi select layers for look adjustment (fonts colors etc)….save….
reopen PPro project, the change should be reflected….
alternately….there are photoshop workflows for batching and working with CSV and XLS data to drive versions to whatever your final export still images might be if you have to work that way….
the timing issues….that requires a bit more thought….
not sure about that at the moment….

I find that collaboratively, DropBox can work well. It really becomes a drag and drop operation for people to get material to you.
you might want to look into frameIO as they have some nice optional tie ins with PPro and claim accelerated upload speeds over traditional upload.

So when Premiere creates the dynamic link…
it is only passing the first frame to AE? What do you see in your AE Project panel?
hmmmm…..
A work around would be…
simply create an AE Project…
Create a comp at your working resolution in PPro….
select your items from the PPro timeline….
Copy…
switch to AE
Paste into the sequence you created…
do your work and render a new media file for use in Ppro…
OR
you should be able to import that COMP from AE back to PPro….and run the Dynmaic link that way…
My guess is that it’s probably going to be heavy and slow thru dynamic link…
Probably better to render and output from AE and import the render to Ppro.
don’t forget…if you make a .mov from AE…you can check “include Project link” in the “Output Module” settings…
this will allow you to jump right back to the AE Project/comp with Edit Original in Ppro.

Well…
If I look at the media type for Color Matte
then I see that it’s “Still Image”
but a lot of things are “still image” so media type might not be the best match criteria…

Hi…
You are correct in assuming that stabalizing the entire raw footage in order to get just the seconds you want to waaaaay more time consuming….
cut down to the sections you want…..including handles for dissolves….
nest those clips
then stabalize the in the clipped sequences in the parent timeline….
this will limit the analysis frames to just what’s exposed in the timeline….
then you will have to trim…and close the gaps….and then add dissolves…
it’s a bit laborious….but it should be faster over all…
