What was the error message if any?
Because the software is only a “messenger” as it attempts to communicate to the “brain” on the G-Speed Q via USB, it may not be available from anywhere else. What I’d do, is take the Q to any other system (10.6 or Windows), run the software on it.
Or, run Windows trial in Bootcamp on your Mac.
I am sure a local computer shop would be willing to do it for you for next to no money. Once the Q in RAID0, it’ll stay in it, and you can re-connect it to your system.

Dell T7600 is a great system but a bit of a strange animal in that it only has two SATA ports reserved for optical drives; the remaining are eight SAS ports that also work with SATA drives but don’t support removable devices, to my knowledge. I.e. once you insert a caddy with a drive into the bay, the drive may not get automatically recognized and you’ll have to do a “scan for hardware changes” function in Device Manager before it shows up as a drive letter. No “eject” capability either.
It’s not that big of a deal – the rest should work as expected, i.e. you’ll be able to access the data from those SSDs once they’re recognized by Windows.

Most if not all high capacity SSDs are already RAID0 internally, just to put it in perspective. SSD failure rate is much lower than that of spinning disks. So RAID0 of a number of decent quality SSDs isn’t as scary a proposition as that for spinning disks.

To my knowledge, CS6 apps don’t directly access the file system on either Windows or Mac OSX, they use API calls (programming interface) to access the file system. When the project is being saved, the existing project gets deleted or renamed while the new project is being written; media is generally not accessed at all: no need to.
So the fact that your media folders are gone during or after saving a project, likely indicates a system-wide problem, not something specifically wrong with CS6.
I know this is not much of a consolation; I hope you figure out what it is.

Provided there’s enough bandwidth – TeamViewer. Faster, better, nimbler than Logmein or Skype.
MS RDC and Terminal Server are great for IT types as they usually require some IT configuration.
Haven’t tried Adobe Story.

Try it from a different user ID on the same system. If the behavior is the same, try clearing its preferences, re-installing it.
For the record, QT is very slow on Windows regardless of how fast the system is.

GeForce GTX-660 Ti may fit your budget (not sure what the prices are in EU), and will work with your power supply. Anything more powerful will cost more and will need a better PSU. Anything less – probably not worth spending money on, at all.
